SOLVED Mysql 5.5 to 5.6 Upgrade issue

    Hello!

    After some issues with one of our databases and a new version of our software kits. I decided to upgrade to MYSQL 5.6 (our new software required full text indexes and innodb for performance).

    Problem is, the upgrade claimed that one of my database tables was "crashed" and needed to repair. This starts the weird phenomena, as I had checked the entire database before attempting the upgrade. And found NO ERRORS (both phphmyadmin and the default cpanel database tool).

    After repairing the affected table and running the upgrade again. It seems like the installation conflicted with the already downloaded and installed files and the removed mysql 5.5 files..

    Heres how it goes:

    1. Run MYSQL upgrade (unattended). Result in Error (MySQL table appears crashed, repair).
    2. Repaired the table. Seems to be working fine (non indexed table which I will need to fix later ).
    3. Run MySQL upgrade again. Installation script somehow claims MySql 5.5 files are missing and then redownloads them and attempts to install them again (causing conflicts with the already downloaded and installed 5.6 version.
    4. MySql does something and it seems like it "installed" 5.5 again thinking it was the 5.6 files.. The error was "We expected to upgrade to 5.6; however, the system is currently on version 5.5"
    5. The directory /usr/local/cpanel/Whostmgr/Mysql/ does not exist in the disk. Only goes up to /usr/local/cpanel/Whostmgr/

    Repaired the rpms, removing the 5.6 versions and installed the proper 5.5 again.

    Now, running the upgrade again does this:

    Hi,

    How did you perform the upgrade. Did you follow the standard cPanel manual for upgrade or did you took any shortcut.. From the initial log it looks like MySQL 5.5 and 5.6 were both recalled in the check_cpanel_rpms command. I would like to know more on what exact procedure you followed when you initially performed an upgrade, so we can take the discussion further..

    I did the following:

    1. Backup using phpmyadmin (entire database).
    2. goto WHM's MySQL/MariaDB Upgrade.
    3. Select MYSQL 5.6 and accept the warnings.
    4. Select option 2 ( Partially-Interactive Upgrade )
    5. Let it process... Same error as my second post. I have to rollback again to 5.5 by using the checkrpms. as the 5.6 are lingering and 5.5 are gone.
    6. cpanel.config and version still says 5.5
    As per the logs, it does not go past Stage 4. The main error seems this one...

    Note that my server provider (peer1 cogeco) uses its own "repositories" and "curated" versions designed for their servers. Unsure if this causes the issue (I've seen them use custom commands to fix damaged installations. Commands that I have never seen online)

    And goggling around only fields this : Several servers giving this MySQL RPM error
    which uses a cloud linux.
    I do not have cloudlinux but REDHAT Enterprise 6.8 x86_64

    Hi,

    I would like you to go to /var/cpanel/cpanel.conf file update MySQL version in it stating the version you want and use the check_cpanel_rpms command and see what exact mismatch the cPanel is figuring out and whether it is fetching the proper version to be installed.

    Note that this is an active server. Wouldn't this affect the running MySql ?

    Will this make cpanel process correctly the update?

    Hi,

    This way has been attempted many times with successful result every time, but only difference would be that you will have make sure you matching PHP libraries are build, especially php-mysql*
