I found a problem on mysql server overloading by databases query process time.
Please have a look at attached screenshots, some databases query process is too many and its will take too much time, so database server will going to crush and overload.
How can fix and take this problem on control?

You might want to take a closer look at that account and script on it and see whats going on. Is it an out of date addon script for a wordpress site, is the script being attacked by spammers or abused in some way? No way of knowing from the images. You'd need to look at the account to find out more.

I agree with you. but you know, this is a shared hosting server with thousand sites.
Its out of control to check and monitor everyone. Is it possible to have some changes on mysql config, or something like this? to ignore or stop sich like this process...

Well, you've only got 2 or 3 databases shown in those two screenshots that are seemingly doing almost the same thing. Checking if those queries are legit is more important than tweaking my.cnf to help the system deal with them better. You can have a perfectly tuned server and still have an out of date or compromised script cause you problems.
