MySQL password error after upgrading 4.0 to 4.1

    Yesterday I upgraded MySQL from 4.0 to 4.1.

    I have the next problems:

    1) I can't access phpMyAdmin by WHM (user root)
    2) My users can view their databases by phpMyAdmin, but aren`t listed al cpanel MySQL section
    3) I can't change the MySQL root password in WHM, neither by SSH.
    4) Apache is working very slow and many times, stopped

    Any idea?

    This is my /my.cnf file:
    set-variable = max_connections=500

    This is my /root/.my.cnf file:
    (I don't know if it's ok, because this isn't my password. Tested with and without quotes)

    The problem when I try to access phpMyAdmin from WHM:
    Wrong username/password. Access denied.


    If I access cpanel like a user, I can`t view the databases and users created in this account (inside MySQL section), but I can view them if I access phpMyAdmin (like a user), and I can work with them.


    If I try to reset the root pass in WHM:
    Waiting for mysql to restart...../usr/sbin/mysqld: ready for connections.
    Version: '4.1.13-standard' socket: '/var/lib/mysql/mysql.sock' port: 3306 MySQL Community Edition - Standard (GPL)
    Changing Password....Done
    Reloading Mysqld...
    Waiting for mysql to terminate.....
    Restarting MySQL ....Starting MySQL SUCCESS! Done
    The MySQL root password has been changed.

    but it doesn't work

    And if I try to follow some guides posted here:

    /scripts/mysqlup --force

    at the end, it shows:

    /usr/bin/mysqladmin: connect to server at 'localhost' failed
    error: 'Access denied for user 'root'@'localhost' (using password: YES)'
    mysql has failed, please contact the sysadmin (result was "mysql has failed").
    Install Complete

    and when I reset the password again, all still in the same way (I can't access phpMyAdmin)

    Also I have the next error if I try stop and killall MySQL proccess by SSH and reset pss and restart MySQL by WHM:

    Attempting to restart mysql
    Waiting for mysql to restart.... . . . . . . . . . . finished.

    Also, apache is working very slow now.

    Any idea?, the problem is with the root password (I think). Following the tutorial, it worked some minutes, but later it stopped and now I can't reset the password.

    Any idea will be appreciated,
