    how to close queries automatically for queries of more 1000S for example?
    in my.cnf?

    Queries should be closing when completed. Might you be talking about connections?

    you can set the wait_timeout variable and that will close a sleeping connection that was not closed on its own.

    This seems to cause some problems with eximstats though and it constantly wants its connection open.
