MySQL server has gone away Messages

Hi,

What usually causes websites with scripts that use MySQL as it's base to spit out this error message: MySQL server has gone away ?

Like what file in SSH do we need to edit so that this problem will not happen , as it use did not do that a while back before we did upgrades and whatnot, so something we did may of caused an edit to a file.
