I have run the WHM software update twice now and both times the update process hung in the middle of a MySQL update. Is this a known issue?

The OS is Centos 5.2 and WHM is 11.24.2.

I was upgrade mysql on centos 5.2 before upgrade to centos 5.3 with no issue. Please double check your logs (syslog and cpanel log while you upgrading via whm)
