Nameservers change when transfering a site within a dns cluster

I've just set up a new server within the same dns cluster and had an interesting occurance.

I've got 2 servers (srv04 and srv05) set up within the same dns cluster. Both servers have 2 nameservers (srv05 has ns1 and ns5) and (and srv04 has ns2 and ns6). The reason for this is that I recently retired srv01 and transfered all the sites to the current servers which previously had ns1 and ns2. Of the two servers the first server previously had ns5 and ns6 but after setting up the cluster I changed ns5 to the new server. So now all sites should use ns5 and ns6 or ns1 and ns2. I'm going to return to using ns1 and ns2 as the default.

The issue I've had is the following. I just transfered a site from srv04 to srv05. During the transfer (express transfer) it changed the nameservers within the dns zone for the sites domain to ns1 and ns5. Surly there is no need for this to be changed and could it not cause potential issues if there is a server problem in future?

What nameservers were listed on the new server, in Main >> Server Configuration >> Basic cPanel & WHM Setup, under The root account’s default nameservers used when root creates an account? That is the only reason I can think of for what you have described, unless the account was owned by a reseller.

It lists ns1 and ns5 in the Basic cPanel & WHM Setup.. Should it have all 4 or just the ones I want it to use? Most domains point to ns5 and ns6 but some do have ns1 and ns2 and I plan to use ns1 and ns2 (one on each server) in future.

It should list only the nameservers you want to use when creating an account. Transferring or restoring an account counts as "creating" the account, so those nameservers are what are used.
