It seems in last 2-3 weeks cpanel changed its backup system, Old system made a copy of /var/lib/mysql/... as mysql backup for each user, But now it only takes a mysql_dump, for small sites it's ok on both backup and restore, but for medium to large sites at the restore time if size of this dump file exceed 57KB first 57KB will restore and rest of the file will ignore! It may include a lot of information, tables etc.
One solution is to compress this file with gzip, MySQL will restore it in gzip format, but what if the compress file exceed 57K?

    Any comments?

I notice a slightly other problem, new mysql backups are stored in .sql files

For large databases/backups this takes very much time and CPU power to restore them. It even hangs when restoring dbs.

But when I look in /var/lib/mysql everything seems fine.

When killing mysql process, backup restore completes.

But when trying to open for example a phpbb forum, the database appears to be corrupted somehow.

We have noticed that backups are taking about an hour - two hours longer on some servers than they did 2 weeks ago also. I suspect this has to do with the mysql backup changes.

Does anyone know why the backup is not anymore a simple copy of /var/lib/mysql/username_* but now some .sql files?
