Ok, after submitting a ticket to cpanel and having maildir fixed up on my system, no mail will go out to any users boxes. My users are becoming frustrated as am I. Everything should work but its not. I have over 50K mails just queued up. When going to the mail queue and attempting to deliver a mail I get this:

whateveremail@whatever.com R=temp_defer defer (-1): Mail Server Upgrade in Progress. Message Queued.

The mail upgrade/conversion is long completed. Any ideas on how to fix this and get exim to start working again?

same happened to me and only way to get the mail service working again was running "/scrips/eximup --force" . Note that the conversion time could take a long time if you got lot of accounts.

    good luck.

    Did that...still won't work

I did that, and it still says it after I tried eximup --force. It's been nearly 2 days now and exim refuses to work.

Add me to the list, there is nothing worst than emails not being delivered and not working. That just calls for bad business...

As mentioned in the WHM news thread for this, have you called there hotline or opened a ticket with cPanel.

    Go on, have a guess
Indeed. And please try and stick to the already open threads on maildir issues which by now have all the information you should need, including for contacting cPanel plus remedial action that you can try:
