per-domain php.ini stopped working in STABLE

    After the recent update in the STABLE branch, we noticed that our servers wouldn't use the per-domain php.ini files anymore.

    We haven't made any changes, STABLE has been rather 'stable' for years now and we haven't had similar problems. We re-created the apache configs, the php default ini and suphp config (from WHM) but none of these made any difference.

    Any help would be much appreciated.

    Configure Suexec and PHP:
    Default PHP Version (.php files): 5
    PHP 5 Handler: suphp
    PHP 4 Handler: none
    Apache suEXEC: on
