    I have the same issue.
I am using PHP FPM with PHP version 5.5.38
I have edit public_html/php.ini file as well as in the path

    /opt/cpanel/ea-php55/root/etc

but it's completely ignored. I am digging but could not found any answer.
Specially i want to allow a function shell_exec and it's in the disable_functions.
I have edit the .ini files as well .htaccess files but it's not working.

    Anybody response will be appreciated.

    Thanks.
