I found this thread when trying to discover how to prevent my php.ini changes be lost. Because i ran WHM IP Migration Wizard and it caused IP added two times in Virtualhost in httpd.conf (here i write about that)
So i ran /scripts/rebuildhttpdconf and it fixed it, but then i discovered that cPanel commented out my /usr/local/lib/php.ini custom lines like:
Where before i had them without ";"

So it was some script in /scripts or it was rebuildhttpdconf script i think.

Here How to Edit Your php.ini File - cPanel Knowledge Base - cPanel Documentation
cPanel recommends how to edit php.ini:
BUT when i edit something in PHP Configuration Editor and save then my custom values (like one i mentioned above) gets commented out in php.ini :-((

    Hello,

Could you verify if your system uses EasyApache 3, or EasyApache 4?

    Thank you.
