Is there a way to have a php page that is not run through and over by cpanel first?

I would like to run some php code in cpanel that cpanel is not allowing, like file upload. I am tired of using cpanels commands for this stuff and would like to use straight php.

I was thinking about adding a file extension to httpd.conf ie (phpx) Would that work?

Does anyone else have any ideas?
