It looks as though you also opened Ticket ID 11746263 for this issue. It was found in that ticket that the reason for this was it appears the cause of the 404 error was due to the phpMyAdmin application directory being moved out of the way, replaced with a custom version and then removed completely later.
Reinstalling the cPanel provided version of PHPMyAdmin resolved the issue.
