Problems with files created in Dreamweaver

So I have Dreamweaver cs6 connected to my host cPanel server. The first problem that I found was that when I uploaded the files from Dreamweaver to cPanel it did not want to detect my relevant html files and I HAD to use the cPanel html/code editor to make those links work.

The second problem was that it changed my whole CSS page and then made it the HTML that was on the site's main HTML page, so my site is just scribbles and here and there pictures. It changed the CSS page on cPanel's host file manager and on my PC.

I am contemplating grabbing a new template because all that CSS was a little too complicated to redo, this is going to cost me a lot of time.

Is there perhaps any way around that?

You could upload the local files from your workstation via a third-party FTP client such as Filezilla instead of using Dreamweaver:
