Quota being incorrectly and automatically reset

Recently had to run /fixquotas on a dedi, and after that I have one site that keeps getting warnings about being over quota. It's happened twice now, a few days apart. The first time the account showed 3.5 out of 5 GB (package limit) used, yet it still had the error it was over. Manually bumped it slightly and it started working. Today it was showing the account had a limit of 2GB (and over, unreachable for webmail, etc), and using that same package, which is a 5 GB limit, not 2.
Kind of puzzling. Any idea where I should be looking here?

It was showing that in the "quota modification" link under WHM. Once I went to modify account and chose the exact same package already set there, it showed 5 GB again. I'd already checked all the actual use and the ~3.5 appears correct. It was the issues with it showing they had 5 but still over, then set to 2 and over (even though the package limit was 5) that concern me.
No changes were enacted at my end, these changes happened overnight, presumably from the cpanel update.

Updates do check and fix multiple common issues automagically.

Once I went to modify account and chose the exact same package already set there, it showed 5 GB again.

That should have reset it proper I would think. Once set, overnight upcp shouldn't need to fix.
