I have a user with a space quota of 25mb. It says they are using 99mb. Also, I talked to them and they said there is no way they are using that much. What is the problem?

If you have backup option enabled in the same server, the home dir of backup may be counting for quota, just chown and chgrp -R your backup dir to root.

Or, if this account has a jailshell, the new directory for account is under /home/virtfs/, you can chown and chgrp the original directory under /home/ to root :)
