Quotas appear to be calculating, but WHM not showing users over quota

Subject says it all, really.

Quotas appear to be calculating, but WHM not showing users over quota.

The quota system was broken on this server, so I re-ran /script/initquotas - now everything appears to be tracking correctly, and the usage is showing in WHM correctly.

However, some accounts are way over the package quotas, and yet

Account Information > Show Accounts Over Quota

doesn't show any accounts over. Any ideas? I'm sure I've seen this before and didn't document it :(
