Random 500 errors

    I have a VPS with FastCGI. 4 core, 2+2GB RAM.
    Lately I'm getting random 500 errors on all sites. The error_log doesn't seem usefull. There's nothing about the errors, except that the 500.shtml file is missing.

    The errors seem to arise only on php pages that write to the database. Those same scripts once in a while take quite a while to execute (although they're really simple inserts/updates). I've increased the PHP script execution time to 60 seconds, but that doesn't seem to make a difference.

    I only use about 1.2GB RAM and the server load is < 0.4.

    All this happened after editing my.cnf, changing some tables from MyISAM to InnoDB and rebuilding PHP v5.3. I've restored the original my.cnf, but no luck. I've rebuild PHP twice, but no improvement.

    Any ideas?
