The website log files are usually in /usr/local/apache/domlogs/. There are a few files associated with each account and there are various ways to empty them. Depending on how you do it, you may need to restart apache or else new log files won't be created.

Emptying log files is one of my WHM scripts that I hope I will have ready to be made public soon.

In WHM "Tweak Settings" you can cut down on the sizes by making sure the box for "Keep log files at the end of the month" is unchecked.
