I made about 5 sites but forgot to include all the default files.

Is there a way to command line run the login as user, copy skeleton files over as root or WHM for those sites?

You could just manually copy the files? They would be in /root/cpanel3-skel/public_html and /root/cpanel3-skel/public_ftp locations.
