When I restart apache in WHM it goes through and it does restart it, but I get this message:

May 20 12:32:36 tool httpd: /etc/rc3.d/S85httpd start: httpd started May 20 12:32:36 tool rc: Starting httpd: succeeded httpd has failed, please contact the sysadmin.

Again, apache is working fine.. what is the error message trying to tell me?

I had the exactly same problem, i worked on it for over a week, all you have to do is force update apache to make it replace all the binaries. Then make sure apache listens to 127.0.0.1 and make sure /server-status is active but only allows from 127.0.0.1, Apache should start properly now and the status will update in a bit since cPanel is a bit slow at updating it sometimes.
