I have created subdomains and ftp accounts under a new cpanel hosting account. the ftp accounts have data uploaded to them already.

I will be doing a full backup and restore from an old cpanel hosting account on top of the newly created one.

Question is: When the full backup is restored, will the new FTP Dirs & Data be overwritten or just added to ?

When full backup is restored, it will overwrite the existing account. You can take backup of the files required and can manually restore it after full backup is restored.
