We're monitoring essential files for changes (using LFD) to check if we've been compromised in any way. But since the WHM update runs daily all notifications have been false.

Is it possible to run all daily updates automatically every week? This way we are more certain that a changed file notification is the result of the update.

Go to WHM-> Server Configuration -> Configure cPanel Cron Jobs
and change upcp to run weekly.

Yes, you can modify the frequency that upcp runs via:

"WHM Home » Server Configuration » Configure cPanel Cron Jobs"

However, we do recommend that you run this script once per day. You may want to directly address the false positives or the files you are monitoring rather than changing the frequency that upcp runs.
