safety of subdirecotries

    I remember a while back that people were discussing in another forum the pros and cons of add-on scripts being installed in www subdirectories.
    So how does everyone feel about it?
    Let's say I use something like a bulletin board or a invoicing application like modernbill and install it in www/bbs or www/modernbill
    Is that considered safe or is it better to install it in the users directory (one step above www) and then create a link to that directory in the webserver?
    What does everyone here think or perhaps there is even some (bad?) experience for one way or the other?
