I have created a PHP script that will allow me to manage the users from my server (using different options).

My questions is where should I upload this php script, so I can access it from

    http://IP:2082/test/index.php
    or
    http://IP:2083/test/index.php

or how can I make it a part of WHM without breaking something. I also need to be 100% sure that on the first CPanel update this won't go.

    Please advice. Thanks!

You will need root access to the server to do that.

To do this, you would simply create a cPanel plug-in. It sounds a lot harder than it really is:
