    You should also install mod_security.

    Try Linux Malware Detect (LMD) it detects almost all malwares ,rootkits and hex patterns. Good thing about it you can use clamAv engine along with it to scan fast.

    Try something like this:

    Code:
    #!/bin/bash

    MIN_JOOMLA_VERSION = # some version you require

    for user in `/bin/ls -1 /var/cpanel/users` do

    JOOMA_VERSION_FILE=/home/$user/public_html/$JOOMLA_SUBDIR/version.php;

    if [ -f $JOOMLA_VERSION_FILE ]
    then
       VERSION=`grep -i "version" $JOOMLA_VERSION_FILE`;

    # Then sed out the numeric value from, so $VERSION is just a number

       if [ $VERSION -lt $MIN_JOOMLA_VERSION ]
       then
          echo "Upgrade joomla version for user $user";
       fi
    fi

    done

    You will have to figure out what $JOOMLA_SUBDIR and how to sed out the version on your own. This script is just a skeleton that you can turn into something that will work, copy and paste will not work right now because it isn't complete -- but should give you the right idea.
