I have disabled root access, added a user to the Wheel Group and can su up to root using Putty. Does this now mean that to upload and manipulate files in root (cpanel3-skel directory, httpd.conf, my.cnf, apf etc) I have to use the command line in Putty rather than using a client like WinSCP? If so I am lost. I have looked for a tutorial but can't find one that makes it clear. Does anyone know of a good tutorial on using the commands I will need?

Correct, winscp will not SU in to root. Instead of passwords, consider using a private key instead which is much easier to manage.
