My server is having trouble with large chunks of PHP code, its having no problem with smaller blocks and MySQL is working fine. Is there a PHP Configuration that I need to optimize?

The load is low, and when its having problems httpd isnt using more than 5%, any advice is helpful.

    Try checking out php.ini
there is a configuration that allows you to control how many % of resources to allow a single PHP process to consume.
