Currently running the WHM 11.11.0 cPanel 11.15.0-C18033 and for some reason time on my VPS is 3 minutes behind of the real time, I have tried to update time using WHM --> Server Time --> Sync Time with Time Server, but for some reason nothing happening.

Could you tell me how I can update the time other way, please?

    cat /etc/rc.local

Execute the rdate command specified in file.

you cannot set this from inside your vps. you will need to ask your provider to sync the node time with rdate and this will correct your time as well.
