For services, you can install the SSL from WHM >> Service Configuration >> Manage Service SSL Certificates.

You can issue 1 SSL certificate for use by the cPanel/WHM/Webmail (cpsrvd) service. This is 1 certificate for the entire service at this time, not per-domain/ip. Therefore, if you wish to avoid having a self-signed certificated, you will need to install a SSL certificate to the cpsrvd service using the screen addy mentioned above.

You can use Tweak Settings to control if user are automatically redirected to the SSL certificate name, hostname etc. upon attempting to access cPanel, WHM or webmail via SSL.

When you go to "Install a SSL Certificate and Setup the Domain", you use the browse button to choose the domain. Then you paste you new cert into the correct field. You need to make sure though, since this will be a shared cert, that the "User" field beside the domain name is nobody. Once your done, click the Submit button.
