Whenever my customers log into SSH they get the shell account of another user, so say they log in under the username "fred" they might get the home directory of the username "tim" in shell access. Anyone got any idea what is going on? I recently restored backups of all the accounts.

Check the bash profiles for each account, something might be mixed up. Also note - it's generally not smart security wise to give anyone SSH access, even limited SSH access.

This one won't be in .bash_profile most likely but in /etc/passwd. Take a look at the usernames and their reported home directories. .bash_profile won't really touch that one.
