Posting a solution for those where a subdomain is affected and not a website:

Sorry, a DNS entry for subdomain.website.com already exists , please delete it first (from all servers in the dns cluster)
Go to Edit DNS Zone for the original domain, and delete any records associated with the subdomain entry. Then proceed to create the account.

Yes, removing the DNS entry for the subdomain will allow you to create it through cPanel. For those without WHM access, the "Advanced DNS Zone Editor" in cPanel may also be helpful if it's available.
