SpamAssassin not running

I just upgraded to the latest STABLE version of cPanel and for some reason SpamAssassin isn't being applied to my emails. I checked the headers and didn't see anything with SA and I'm also receiving a ton of spam compared to normal.

Any ideas how to fix this?

Did you restart exim or spamd?
/scripts/restartsrv exim or /scripts/restartsrv spamd
Make sure spamassassin is enabled in the WMH >> Twaek Settings and Service Manager

Yes, I restarted exim and spamd and now I'm getting:

X-Spam-Checker-Version: SpamAssassin 3.1.7 (2006-10-05) on  server.net
X-Spam-Level: 
X-Spam-Status: No, score=-2.6 required=2.0 tests=BAYES_00 autolearn=ham  version=3.1.7

However, I'm still receiving a lot of spam and I even have my score set to 2.0.
