The server does not receive emails and it won't forward the messages.

    tail -f /var/log/exim_mainlog

looks like the data file for the email has been removed/deleted from the server and it left the header files on the server.

does it happen to all the domains on the server that unable to send/receive mails?

Run the following commands (in that order):
    mkdir /var/spool/exim/input
    mkdir /var/spool/exim/db
    mkdir /var/spool/exim/msglog
    chown -R mailnull:mail /var/spool/exim
    /scripts/eximup --force
