We just installed phpsuexec on one of our servers.

As a result, it killed our squirrelmail install on port 80 (in /usr/local/apache/htdocs, with an Alias for each domain).

Is there any easy way to get it running again?

You could park a subdomain for each client on the squirrelmail account (instead of just an alias). We did it this way:
    * Used WHM to create an account for squirrelmail, e.g. webmail.servername.com with username webmail
    * Parked a sub-domain for each interested client on that, e.g. webmail.clientfomain.com parked on webmail.servername.com. All client webmails now happily run as the user webmail.
