I've recently installed an SSL certificate and it works fine as in the green address bar comes up but the index page redirects me to the default webpage cgi screen. Also any subpages return a 404 error. How do I fix this?

Kindly check if you have set Dedicated IP to your website which has SSL installed. Also check if the IP is correctly set in the DNS zone of the domain.
If yes, then just rebuild the httpd.conf file using below command:
/scripts/rebuildhttpdconf

I'm running CentOS 6.5.

I've just reconfirmed. I'm actually running CENTOS 6.6 x86_64 standard WHM 11.46.1 (build 4)
