Under Home » SSL/TLS » SSL Storage Manager, it shows:

Apache’s Installed SSL Resources
This server hosts the following SSL/TLS websites.

WebsiteOwner
domain.com1578622870057.pnguser1
mail.domain.com1578622870057.pngroot

If I click the magnifying glass after mail.domain.com (my hostname) it shows an expired cert which I installed previously on this machine. However, I have no idea where this is stored, since this is a root website for the host, not an installed domain (e.g. like domain.com), so I can't delete it under Manage SSL Hosts (only domain.com shows up here for user1, and deleting that will not delete the expired cert for the root website above). It also doesn't show up further down on this page under User Account SSL Resources. I also cannot update the cert using Home » SSL/TLS » Install an SSL Certificate on a Domain, since the hostname happens to be mail.domain.com which WHM assumes is a sub-domain of domain.com and updates the SSL Host for domain.com under user1 rather than updating mail.domain.com for root. Ultimately, I don't need this "website" as the only thing hosted on mail.domain.com is email which the updated SSL certificate is already configured for using Home » Service Configuration » Manage Service SSL Certificates. So, at this point I'm just trying to figure out where WHM is finding the SSL configuration settings for this "mail.domain.com" root user website. Ideally I'd like to delete this website or it's SSL certificate completely but I'm failing to find any way to do this in WHM and don't know where this website configuration or it's SSL configuration are stored to delete them manually. Any ideas? Thanks!

Figured this out. There is a folder per website in /var/cpanel/ssl/apache_tls that stores the certs and keys for each website.

I simply deleted the folder for the website containing the expired certs and keys and it no longer shows up.
