How do you stop the backup from running in the middle of the day when the server sees the most traffic. Would it not make more sense to run the backup say at midnight or 1 am?

    How would this be accomplished???

Also has to do with Webalizer Stats running also and this

The load average above the number of cpus at which logs file processing should be suspended (default 0): was set at 6 now set to 2 load came down

Change the time that UPCP runs in your cron to a time where there is little traffic / action on the server.

    Go on, have a guess
It's a cron job, as root:

    crontab -e

If you don't know the format of crontab files:

    man crontab -S5
