I want to edit apache configuration file for a domain, but could not find the directory /usr/local/apache/conf/userdata where domain specific conf files are stored. Why does my server have this folder? or where are the conf files stored?

The directory /usr/local/apache/conf/userdata (and the subdirectories) is not created by default, you must create them when needed.
