What is the best way to get a subdomain on a unique IP address for SSL? I went into DNS Management on WHM and changed the A record for the subdomain to be a different IP address (same server) and now the subdomain is no longer reachable. The base domain (on the original IP address is just fine)

Easiest way is to just create a seperate account in WHM for the subdomain. Remove it from cpanel first though.

Now a bunch more questions come to mind.

    1. If I create the ssubdomain from cpanel will I lose everything in the directory?

    2. When I create the new account in WHM will it "know" to associate that domain with the subdirectory of the real account?

You mean if you remove it from cpanel?

    No.
If you remove the subdomain, the subdirectory will stay.

    Nope.
When you create it in WHM, it gives the new account it's own home subdirectory and it's own cpanel. That can be a drawback or an advantage to making it seperate.

Just upload the subdomain stuff to it's new location after the account is created.

Another option is to just change the sites IP to a dedicated IP address from within WHM.
It will cause a short downtime until the IP change propogates.

Thanks for this thread. This has been very educational. It may seem obvious to some people but it was an eyeopener for me.

Which choice are you going with?
Ded IP for the domain, or seperate account for the subdomain?
