    How important is Suexec?

Some clients are complaining that they are not able to run their scriprs well. Should I disable Suexec?

Suexec is good as it makes the files/script run as the user rather than nobody.
Its much betetr to find those run-away scripts that are eating up all the cpu/memory.

You firstly should ask them what the issue are and with what scripts, You can easily fix it when Suexec is still enabled. Just a simply of chown commands.
