When a web site on my cPanel server sends mail using the php mail() command is that message suppose to appear in Track Delivery? I don't see it.

It will not appear if it's sent by the web server using the PHP mail function as opposed to SMTP authentication. You could switch to using SMTP authentication in your PHP script if you prefer to track those emails.
