Tweaking specific apps

    I really wouldn't consider myself a cpanel user. Personally, I love the console. However, I'm dealing with a system which needs various settings tweaked, and the machine's owner requires cpanel to function after I'm done. Is it possible to modify various applications, such as, but not limited to, apache, php, and perl, and still have cpanel work properly in the owner's eyes? The default install of cpanel does not like 40k hits per minute. It's an attack, but it's still hits in the system's eyes. The system in question is FreeBSD 5.2. I've modified some sysctl settings to decrease the immediate effect of the attack, but the system still dies if apache is running. Essentially, if I can tweak things, how far can I go before cpanel says "no more?"
