If you go in WHM to the buildapache option you will actually find two php related options that sound similar but there is no explanation what the difference is and if they actually interfere.

    The two options are:

    - Mysql Module

    - Use System Mysql

    Anyone has any idea?

PHP4 can use a bundled mysql library by default ("Mysql Module") or you can have it use the external client library that comes with mysql ("Use System Mysql"). The default is the first option, to use the library bundled with PHP.

The bundled library should work fine for most people, but if you're using another application that uses mysql's libraries, or testing a new version/customized mysql, then you may wish to use the system mysql.

You can read about it in PHP's documentation for MySQL .
