Unzipping using Cpanel to Overwrite Files

Once we zip up our files, how do we use Cpanel's File Manager to upload the zip and then unzip it on the server so that it will overwrite all files on the server? This will save some from having to FTP all new files to the server.

We did a test and it seems that only new files are copied over. Existing files on the server is nto wver written. Anyone have any tips?
