I can see an option to upgrade MySQL on the Cpanel Servers to the version 5.1.x. Is it recommended to upgrade to the new version or I should stick to the current 5.0.x version?

I would recommend upgrading only if you have a specific need for MySQL version 5.1.x; if there is not a specific need I would consider waiting and or spending more time researching the differences to see if it is something that is beneficial to and that will help with your unique requirements in a web hosting environment.

Yes; an upgrade may be performed using WebHost Manager (WHM) via the following menu path:
WHM: Main >> Software >> MySQL Upgrade
