in httpd.conf, after each vhost stanza we are told

"# To customize this VirtualHost use an include file at the following location..."

and this is good enough when the directive used in include file is a "last declaration counts" type of directive. So, for example one can overwrite ServerAdmin <email> directive in includes.

But how one would go about removing a directive altogether, say ServerAlias, using include files?

It is not fun that with every subdomain has a www ServerAlias is output by the default template. e.g.

Removing these by customizing vhost template work but I could not get it to work with ssl_vhost templates after much headache. How does everybody else handle this?
