If you want the httpd.conf to be rebuilt then instead of using /scripts/buildhttpdconf, use /usr/local/cpanel/bin/build_apache_conf. This picks the data from /var/cpanel/userdata folders and generate the virtual hosts entries for the domains present there. Its quite nice script as it will show you any errors that it will encounter too.

    /scripts/buildhtpdconfig is a symlink to /usr/local/cpanel/bin/build_apache_conf

What this error means is the Advanced Configuration subsystem detected that a single domain is owned by two separate users, they being nobody and onyxnet. Was action taken by cPanel to rectify this or is the issue still present?
