When doing an import, it says to choose:
    WHM 4.5 or later
    or
    Pre WHM 4.5

    Notice we are running:
    WHM 10.8.0 cPanel 10.9.0-S9966
    CentOS 4.4 i686 - WHM X v3.1.0

    What version are we running?

In fact, looks like it's version 10.8.0. Just imported another wbesite and chose "Pre WHM 4.5" thinking we were running 3.1.0.

    Will this cause any issues?

Can I simple delete that account and import it again even though DNS has been setup using this domain on the server?

Yes, you're running 10.8.0. I think the "v3.1.0" is the version number of the "X" theme...
